Found it: Mozilla Thunderbird (
http://www.mozilla.org/products/thunderbird/ ) allows you to leave
messages on your server after downloading them. Tools > Account Settings
> Server Settings > Leave messages on server.
It also has some nice junk email filtering abilities.
